With the launch of iOS4 all the iDevices i.e Apple iPhone and iPod Touch got iBooks. iPad was already launched with iBooks. At recent keynote Steve Job had made it clear that new iOS4 will have annotation and notes keeping facility for iBooks. Today I have found that unfortunately this facility is only limited to ebooks in ePub format and not for PDF documents which make it difficult for PDF readers. Though the iBooks app by Apple is a great default ebook reader, as with a lot of Apple software I find, they tend to make you work their way instead of giving you customization, which a lot of more advanced users look for in a product.
iAnnotate for the iPad as an absolute must buy/download. Highlight, bookmarking, and many more annotation features for PDFs. I have a lot of PDF ebooks, and this app is a dream come true. It is most definitely worth it.

I came to the same conclusion. Just got iAnnotate and think it works great furthermore you have full integration with Good Reader. Avoiding all this strange synching via iTunes for your documents.
But do be aware—it’s not for the iPhone! iBooks is looking sweet on the iPhone 4, and pdfs are just about readable now (looking at my iPhone 3GS is horrible now!) But iAnnotate is for the iPad only—shame. Any other good annotation apps that work with iTunes/iBook?
You can use aji annotate in iPhone. That’s iannotate for iPhone.
They pretty much promised annotation as far as I recall. Bit shoddy
